It's not a toggle that just suddenly flips. The idea that Joel is this hardened killer that's only out for himself, until he isn't, is one of the most cynical readings of his character imaginable. His actions between both games come into pinpoint clarity and it becomes obvious that Joel would not have wanted Ellie to go to Seattle. Look at it in terms of him wanting to keep Ellie as far away as possible from a hunter-esque lifestyle. He decides to put responsibility for Ellie onto Tommy because something happening to Ellie along the rest of their journey very well might kill him inside. Joel even tries to keep Ellie out of active combat situations for as long as he can, until it becomes a straight up tactical disadvantage to leave her out.
